While Skynet sends a new Terminator, the T-1000 to kill John Connor, future John Connor sends back a reprogrammed T-800 to protect his younger self.

Commander Lock orders all ships to return to Zion to prepare for the onslaught. Morpheus asks a ship to remain in order to contact the Oracle, in defiance of the order. The Caduceus receives a message from the Oracle, and the Nebuchadnezzar ventures out so Neo can contact her.

    For nine years, John Connor has been living off-the-grid in LA. Although Judgment Day did not occur on August 29, 1997, John does not believe that the expected war between humans and Skynet has been averted. Unable to locate John, Skynet sends a new model of Terminator, the T-X, back to 2004, to kill John's future lieutenants in the Resistance. The Resistence sends back a reprogrammedT-850 to protect T-X targets.

Meanwhile, Neo finds his digital self trapped in a virtual subway station – a transition zone between the Matrix and the Machine City. In that subway station, he meets a "family" of programs, including a girl named Sati, whose father tells Neo the subway is controlled by the Trainman, an exiled program loyal to the Merovingian. When Neo tries to board a train with the family, the Trainman refuses and overpowers him.

He is the only survivor of the assault after the base is destroyed in a nuclear explosion. Much later, though, an un-aged Marcus emerges from the base's wreckage and starts walking towards Los Angeles.

    The pilot episode is set in 1999 and introduces Sarah, her son John, and Cameron, a Terminator that has been re-programmed to protect John. They are being pursued by a Terminator, Cromartie, sent back through time to assassinate John and also by FBI Special Agent James Ellison, who initially believes Sarah is an insane criminal.
